I get a lot of questions about how to work around injuries and other such limitations.
The fact of the matter is, sometimes you're just behind the 8 ball when it comes to fitness. Sometimes you just can't run on all cylinders and you're not going to be able to have an optimal workout or diet. I know, it sucks but when your shoulder is hurt your potential is limited. There is no work around that can still get you the same results.
The solution is to work with what you've got and it do what you can. if you can only do 2 pull ups then do 2 pull ups. Success comes from doing what you can and then looking to stretch your capabilities just a bit.
It also goes without saying that you should do anything you can to minimize or eliminate that limitation. Sometimes that's not always possible, but many times it is. If you have a bad shoulder, the solution isn't to modify your workout. The solution is to fix your shoulder.
